When reassembling the waterwall mechanism (after replacing the linear drive motor) I noticed that the diverter valve gears can easily become misaligned, how do you make sure they are aligned properly?

Do you mean internally?  Or the coupling and motor shaft?

I mean internally.

When you separate the assembly to remove it from the tub, there is a white gear in the lower half that is keyed to the diverter motor shaft. This gear becomes loose and just falls out when you remove the diverter motor and turn the housing over to replace the waterwall drive motor. So when reassembling the housing the position of that gear relative to the diverter seems critical but there is no indication of where it should be or in fact any way to ensure that exactly the right tooth engages with the gear of the diverter.

You shouldn't actually separate the assembly,  you just back out the screws a bit to remove tension off the gasket.  One side of the spray armature comes off so you can tilt it to get the diverter motor past the opening

In hindsight I can see how that might be a better way to remove the assembly. However the reason I'm replacing the waterwall motor is because the seal failed which causes water to leak into the motor, and I believe the only way to replace the seal is to separate the assembly.

Regardless, I still need the original question answered.
